1. Is there a way that when I switch to Nintendo in nimbus it will switch to my real Nintendo account insted of just my PNID

2. And if I delete my PNID if I need to for this will it delete my game progress?

That is exactly how it works! Switching to Nintendo in Nimbus does go back to your NNID!

On a 3DS, a PNID is only used for Juxtaposition. Game progress is saved either to the cartridge or to the SD card.

(And on a Wii U, game progress is saved to the NAND/USB and tied to the User, not to use PNID itself either.)
